My Aquabot Fury was doing similar tricks. it needed to be reset. Start, run for a minute and shut off. I reset the unit by pulling it out of the water, turning it upside down, turn it on. It went through a series of short back and forth cycles and after about 45 seconds shut off. Put it back in the water and presto - works great!

Hi Eric, This assumes the robot has the white motor, such as Aquabot Turbo or Classic. You could very well have a broken wire in the terminal well where the cable screws down to the motor. Dig out the putty and check. Turning the robot upside down would cause the wire to settle down and complete the circuit.
My opinion is now of a broken cable most likely at the ends

the pump works for a few seconds whether the robot is upside down or not
BUT
the motor only starts when the robot is upside down

The power supply is still shutting down whether the robot is upside down or not. 99% of the time it's the timer in the power supply that causes this.
The timer can be bypassed too.
